Yes, you need to seam at least the shoulders first. And you need to knit and apply the placket to the neck opening where the button is first. Why? Because these finish the neckline opening to put the collar on. The collar is picked up by starting at the corner of the neckline placket tw stitches from where you've seamed it to the sweater. You insert your needle into the top of the stitches there and pull through a loop in each one to put on your right needle, just like you are knitting stitches. Then you knit the 4 stitches off the right front stitch holder onto your needle. Then you need to pick up and knit through the top of the next 6 stitches along the shoulder/neck angle of the back, then knit the 16 stitches from the back neck holder (btw if you used a pin style holder and the pin opens at the other side, open it and slip them onto another needle so you can knit them properly at any of these places). At the next shoulder/neck edge, pick up and knit 5 more stitches, knit off the next 4 off the stitch holder, and pick up and knit 2 more stitches along the inner side of the other placket edge. Now you can knit the collar and have it attached to the sweater which allows it to have some give when your pup moves his head and shoulders. A seam here may be uncomfortable for him and may restrict his movement.

Could you have knit the collar separately and applied it? Yes, but at this point you probably have not left sufficient yarn to go back and bind off the stitches on stitch holders, and as indicated, a seam there may not be particularly comfortable on the wearer. You would cast on your 39 stitches and follow the collar instructions, and then seam it to the neck opening, but you still have to seam the shoulders first.

Picking up stitches: look at the cast on/off edges, you should see where each stitch was cast on or off. Think of these as stitches to insert your needle in, and you can use a left hand needle to pick them up with so you can more easily insert your right needle as if to knit, wrap, and pull through a stitch. The stitches on holders are knit as usual. The more difficult ones are those on the angled edges. If you didn't normally slip the first stitches, pick up through the bump on the edge of the neck opening for each row, or space them evenly along the rows you knit, wrap and pull through new stitches. If you slipped the first stitches, there is a V stitch at the very edge (it may have rolled under) and insert your needle under both sides of it.
